Some of these are really funny, but I also can't see executing anyone who was no longer a threat. As Mal said to Simon in one or another of the Firefly episodes, "If I ever kill you, you will be awake, you will be armed, and you will be facing me."

Was that episode before or after Mal kicked the tied up thug into the engine intake?

No the line was from the original two hour pilot episode. Mal kicks the guy into the engine in the episode "The Trainjob" (IIRC) which the episode right after the pilot.
