As in the biblical sense? People circle around the person to be stoned and throw rocks until that person dies. This is sometimes done in a pit or depression so the person has less of a chance of escaping. Basically it's like filing, only done with smooth stones. Stoning is not for removing metal though(at least not large amounts of it), only to smooth out surfaces. The stones come in different grits, depending on how smooth you want it. Think of it like sharpening a knife, you're getting those edges all cleaned up and uniform.
In stoning you want to remove as little amount of metal possible while keeping the surface flat to give it that clean surface. This reduces any drag that would occur if said part was only machined, like most parts you find in modern firearms.
Is that a better answer?

Well, it did seem to make the most sense when I read it too...
But I went googling, and it seems that stoning in a gun sense means applying a stone to the internal components, hammer and trigger, to make the trigger lighter. It's a trigger job technique, from what I can tell.
You can google 'stoning angle' and 'stoning fixture' for a bit more info.
